I hope to establish a knowledge base, according to skos: prelabel and skos: altlabel to make the same document in setting up a KEY is automatically assigned to after two thesaurus

You should configure some parameter ( after it you need restarting system ) and then generate http://wiki.openkm.com/index.php/Generate_thesaurus from administration

I have according to "Thesaurus full example" done with configuration, and at the same time in the home page "Thesaurus" also can see folder.
But, I want to delete them, after all, that's just example. I don't know how to operate, I cleared the database, but "Thesaurus" in folder still exist

Well, for example
After completing the thesaurus, I get the results are as follows:

I upload the file "a.txt", set the keywords is "PLAN", I can in the "PLAN" to see it.
Through the semantic reasoning: PLAN = CHECK PLAN DOCUMENT, I hope in "CHECK PLAN DOCUMENT" also can see "a.txt".
Can I do this?

No it's based on SKOS ( simple knowled organization system ) and this kind of reference ( synonym ) is not yet comtemplated.
