If we use webdrive to connect to webdav and we open a folder then there is a file created called .DS_Store and some other hidden files.
How can i prevent OpenKM adding those files to the system.
So in the folders we see a file called .DS_Store or .Trashes etc. we don't want to display these files.

Take a look at the configuration property "restrict.file.extension". Remember that in OpenKM 5.1.x this should be managed from Administration.
