I have configured OpenKM 6.3.0 community version, i want to restrict certain folders in taxonomy for admin user, can we do that.

Not possible, administrtor is a super user ( like root on linux ) what can see everything. If you want to get private information than nobody be able to see it, you must think on crypt information.
